Sleeping with your penis inside your partners vagina is unlikely to lead to harmful side-effects. Unless performed without safety, or in a chronic manner.
Urine is discharged while sleeping (as mentioned above) is a possible and if it occurs .
The Anti-diuretic hormone decreases urine production at night. When the brain does not make enough ADH or when the kidney stops responding to it, more urine is produced. Nocturia affects 60% of the human adult population and, nocturnal polyuria is present in up to 80% of patients with nocturia. Nocturnal polyuria can be caused by low nocturnal ADH levels.
In females, the urethra is ~3-4 cm long, and its opening lies anterior to the vaginal opening. Its only function is to conduct urine from the bladder to the body exterior.
In males, the urethra is part of both the urinary and reproductive systems.
Thus, the only concern of urinary discharge would be from male to female. A condom would prevent this. Another aspect to consider is different pH of genitalia between genders.
The Vagina has a acidic pH.
The Penis has a basic pH.
If one is going to take part in this activity (otherwise known as swaddling), safety would increase if the the male wears a condom for protection vaginas acidic pH and to protect the female from exposure to urine.
